• Resonance
• The Longest Journey
• Dreamfall
• Perfect Dark (Though you have to shut your eyes to the marketing campaign, it's probable the developer's hearts were in the right place. Hey, I know as a developer that you can't always control the way your game is marketed.)
• Silent Hill 1, 2, & 3
• Dragon Age 2

I would also suggest "Medal of Honor: Underground." The actual sequel to Medal of Honor, focused on a woman protagonist in the french resistance.
